Marking Capsules?
I know this kind of sounds crazy...But, I'll ask anyway. Is it possible to safely mark or dye capsules different colors? A food safe marker or something? I'm looking for a way to easily identify Endurolytes from Anti-Fatigue caps in the same container. If all else fails two small baggies would do the trick I guess. It was just some crazy thought I couldn't get out of my head.

Your question is most certainly not a crazy one at all. In fact, we've been looking into different colored capsules for our various supplements - especially those that look alike - for quite awhile now. Problem is that they are expensive, which would mean a more expensive product.
There are a couple of solutions:
1) I personally keep my Endurolytes in a separate container than any other supplements I'm taking. The reason is because my dose of Anti-Fatigue Caps (and whatever else I may be taking) will remain the same hour after hour. My Endurolytes dose, however, may change frequently, oftentimes due to changes in the weather (e.g. what I need at 2pm may be significantly more than what I needed at 9am, if only due to increasing temperatures).
2) If you want to mark up your capsules, I believe a food grade marker is entirely feasible. If you Google "food grade marker" the first result you should get is from Amazon.com. Click on that link and you'll find a wide variety of them available. I have never used this method but it certainly seems to be a valid option.
When I do a long ride, I use a lot of supplements in addition to Endurolytes (I use Race Caps Supreme, Mito Caps, Anti-Fatigue Caps, and Endurance Amino). I keep my Endurolytes in one of the plastic capsule dispensers (http://www.hammernutrition.com/products/capsule-dispenser.cd.html) and I keep "X" amount of bags of supplements in the the little ziplock bags that we sell (http://www.hammernutrition.com/products/ziplock-baggies.zip.html). Again, the rationale for doing this is because my dose of my supplements will not change every hour; however my dose of Endurolytes may change hourly, which is why I want to keep them separate.
